Three days in Labuan Bajo is the sweet spot. It's enough time to see the iconic destinations β Padar Island, Pink Beach, Komodo dragons, Manta Point β without the rushed, box-ticking feeling that ruins so many trips. It's enough time to actually slow down on the boat at sunset, to swim in water so clear you can count the fish below you, and to understand why Labuan Bajo has become one of Indonesia's most talked-about destinations.
This itinerary is built from hundreds of real trips we've run with Basa Basi Trip. It's not theoretical β every stop, every timing note, every recommendation here comes from guides who know these waters intimately. Whether you're a first-timer or returning for more, this is how to do Labuan Bajo in three days without a single regret.
Book your sailing trip at least 2 weeks in advance during peak season (JuneβSeptember). The best boats fill quickly, especially for the 3D2N package. Contact Basa Basi Trip via WhatsApp to check availability and lock your dates before booking flights.
Day 0: Arriving in Labuan Bajo
Labuan Bajo is served by Komodo Airport (LBJ), which has direct flights from Bali (Denpasar), Jakarta, Surabaya, and a growing number of Indonesian cities. Most travelers fly via Bali, with the Labuan Bajo leg taking about 1.5 hours.
Arrive the day before your sailing trip starts β do not try to catch a same-day departure. The town of Labuan Bajo itself is worth an evening: the harbor promenade at sunset is genuinely beautiful, and the seafood restaurants along Jalan Soekarno-Hatta serve some of the freshest catches you'll find anywhere in Indonesia. Sleep well β you have an early morning ahead.
Padar Island, Pink Beach & Komodo Dragon Encounter
- 05:30 β Check-in at Labuan Bajo Harbor. Meet your guide and board the boat. Safety briefing and introductions.
- 06:00 β Depart harbor. Breakfast served on the boat as you sail toward Komodo National Park.
- 08:30 β Arrive Padar Island. Begin the 45-minute summit hike before the heat builds. The panoramic view of three bays from the top is the single most photographed image in all of Flores β and it's earned, not just handed to you.
- 10:30 β Snorkeling at Pink Beach. The blush-tinted sand comes from crushed red coral mixed with white sand. The underwater world here is even better than the beach itself β giant clams, reef sharks, sea turtles.
- 12:30 β Lunch on the boat while sailing to Komodo Island.
- 14:00 β Komodo Island ranger-guided walk to see Komodo dragons in their natural habitat. These are the largest living lizards on Earth β up to 3 meters long β and completely wild.
- 16:30 β Manta Point. Enter the water for your manta ray encounter. Stay as long as conditions allow β this is the highlight many travelers remember for the rest of their lives.
- 18:30 β Anchor at a quiet bay for the night. Dinner on the boat under open sky. If the weather is clear, the star visibility from the middle of Komodo National Park is extraordinary.
Taka Makassar, Kelor Island & Nuca Molas
- 05:00 β Wake up for sunrise. There are no words for sunrise over the Flores Sea from the deck of a liveaboard. Have your camera ready.
- 07:00 β Breakfast served on deck. Swim from the boat if the conditions allow β the water around the anchorage is often crystal clear.
- 09:00 β Taka Makassar: a sandbank that emerges from the turquoise sea, surrounded on all sides by water so blue it looks photoshopped. One of the most surreal natural locations in Indonesia.
- 11:00 β Siaba Besar for turtle snorkeling. Green sea turtles are almost guaranteed here β they feed on the seagrass beds in the shallows.
- 13:00 β Lunch while sailing toward Kelor Island.
- 14:30 β Kelor Island hike. A short but steep 20-minute climb to a viewpoint overlooking Labuan Bajo Bay β spectacular and almost unknown compared to Padar.
- 16:00 β Nuca Molas: white sand, turquoise water, savanna landscape. This island is Labuan Bajo's hidden paradise β less visited than Padar but equally breathtaking.
- 18:00 β Anchor for night 2. Dinner, stargazing, and the deep quiet of open water.
Day 3: Return to Labuan Bajo
The third day is gentler β a gradual return that gives you time to absorb everything you've experienced. Most itineraries include one final snorkeling stop at a hidden reef site before the 2β3-hour sail back to Labuan Bajo harbor, arriving mid-morning.
After disembarking, you'll have the afternoon free. Use it well: explore the Labuan Bajo waterfront, browse the local market, or simply sit at a harbor cafe and watch the fishing boats. Your flight home doesn't need to leave until the evening β or the following day if you've booked accommodation and want to recover before traveling.
I planned to do one day. Then I booked 2D1N. Then on the boat, I messaged home to say I was extending to 3D2N. By Day 3, I was already planning to come back. Labuan Bajo does this to you.

Is 3 Days Enough?
Three days gives you the headline experiences and genuine moments of wonder. But the honest answer is: it's never quite enough. Komodo National Park has over 40 snorkeling sites. Many return travelers come back specifically for sites they missed β Batu Bolong (the best drift dive in the park), Crystal Rock, and the northern islands of Gili Lawa. If your schedule allows, a 5-day trip lets the journey breathe rather than sprint.
That said, if three days is what you have β take it. A three-day Labuan Bajo sailing trip with Basa Basi Trip is still one of the finest travel experiences in Indonesia. Come with an open calendar if you can. You may not want to leave.
